In 1961, during the war at Cybertron, a Autobots spaceship managed to escape Cybertron. The spaceship known as the Ark was carrying a technology that will ensure the victory of Autobots.  During the escape, the Ark was attacked by Decepticons, causing it to crash land on the dark side of our moon. Sentinel Prime was the pilot of the Ark. The technology it was carrying were known as "the Pillars". The Pillars contained the technology that could save Cybertron. The crashed of the Ark was detected by NASA. As a result, President John F. Kennedy authorized the mission to the moon. It was said to create history by putting a man on the moon but the actual mission was to investigate the crash. Apollo 11 landed on the moon in 1969 and the autronauts brought back evidence of the crashing of the Ark on the moon.

In present day, the Autobots formed an allied with the military of the United States to ensure peace on earth. Most of their missions were in stopping humans from fighting humans. During a mission in Chernobyl, Optimus Prime discovered a fuel cell from the Ark. Later, he found out from the humans about the secret finding of a shapeship during the 1969 venture to moon. Upon knowing the whereabouts of the shapeship, Optimus went to the moon to retrieve the Pillars and revived Sentinel Prime. He only found five Pillars remaining on-board the crashed spaceship inclusive of the Master Pillar which controls all of them. According to the Autobots, the pillars will be able to form a bridge that will transport the whole of Cybertron. National Intelligence Director Charlotte Mearing (Frances McDormand) felt threathen when she found out about the technology of the Pillars. She fear that it could be used to bring much destructive army to Earth.

Meanwhile, Sam Witwicky (Shia LaBeouf) found a new girlfriend, Carly Spencer (Rosie Huntington-Whiteley) after he was dump by Mikaela.  He was leading a frustrating after graduate life because he couldn't find a job after graduation. He got more frustrated when he found out that Carly was very close with her playboy accountant boss, Dylan Gould (Patrick Dempsey).

Sam went for an interview at a highly stress working place. The boss, Bruce Brazos (John Malkovich) was a very particular man who didn't allow any other colour at work except yellow. Sam eventually got hired to be a mail boy. Later he found out that it was Dylan who helped him got the job.

One day, one of Sam's colleague, Jerry Wang (Ken Jeong), pushed him into the toilet and revealed himself as a conspiracy theorist. He gave Sam some information about "the dark side of the moon". Soon after that, Jerry was thrown off the building by Laserbeak, a Decepticon assassin. Sam then went to the U.S. Army base and demanded that he wanted to speak to Optimus Prime. He was greeted by Bumblebee and U.S. Army Lt. Colonel William Lennox (Josh Duhamel). He told them about the information he got regarding the dark side of the moon. His presence in the base was not welcomed by the Secretary of Defense, Charlotte Mearing (Frances McDormand). Sam offered his help to Charlotte but was rejected.

Sam contacted the retired Seymour Simmons (John Turturro) to help him in solving the mystery behind the dark side of the moon. After much investigation, Sam found out that the Decepticons were killing everyone who were connected to the American and Russian space missions in the 1960s. With the help of Simmons's assistant, Dutch (Alan Tudyk), they managed to locate two Russian astronauts who were supposed to be in the Russian space mission which was cancelled. The astroauts shown them photos taken by Soviet satellites that clearly show there were hundreds of pillars on the Moon. Sam then realized that the Decepticons found and raided the Ark decades ago but only Sentinel Prime could activate the power of the pillars. Then he found out that the recent findings were actually a trap set up by the Decepticons to have Optimus Prime reviving Sentinel Prime.

Sam contacted the Autobots and told them that Sentinel Prime is the Decepticon's main target. When the Autobots wanted to escort him to their base, Sentinel revealed that he made a deal with the Decepticons in order to save Cybertron. Sentinel betrayed both the Autobots and the humans. He destroyed the base, killed Ironhide and fled with the Pillars.Sentinel then used the Pillars to form a bridge with the Moon. Hundreds of Decepticons were transported to Earth and they started attacking earth.

Fearing for the safety of Carly, Sam went to find her at a party.  There, he found out that Dylan Gould was a Decepticon's human spy. Dylan captured Carly and forced Sam to be a spy to find out the Autobots plan to fight back. Dylan threatened to kill Carly if Sam failed in his mission. A Decepticon watch was placed on Sam's wrist to track his thoughts and his moves.Sam found Optimus Prime and asked him for his plan but the wise Optimus Prime told him that there were no plans. Moments later, the Autobots left Earth on a rocket. The Decepticons then destroyed the Autobot's rocket killing all of them on board.

Feeling relieved after the death of the Autobots, The Decepticons fortified themselves in Chicago and started killing humans. Dylan told Carly that the Decepticons intended to rebuild Cybertron on Earth. They will turned humans as their slave. At that moment, Carly saw Sentinel Prime and Megatron fighting over who should be in charge. Sentinel Prime then had all the Decepticons around the world to place the Pillars and he started the process of bringing Cybertron to Earth.

In order to rescue Carly, Sam looked for USAF Chief Robert Epps (Tyrese Gibson) and they reformed Epps' disbanded NEST team to go into Chicago to get Carly. They went into the battle field and almost got killed before they were saved by Optimus Prime and the Autobots. Optimus Prime then explained that they were hiding in one of the booster rockets and was disengaged from the rocket before the attack by the Decepticons. Sam, the Autobots and NEST then moved into Gould's penthouse to rescue Carly and they managed to stop the Master Pillar. After some intensive battle with the Decepticons, NEST killed Shockwave. Carly who witnessed the confrontation between Megatron and Sentinel Prime earlier managed to convince Megatron that he will lose his power as a leader and will have to work under Sentinel Prime once they restored Cybertron.
 
Meanwhile, the Autobots asked Sam to go and get the Master Pillar before it is being activated again. Dylan who heard the command went for the Master Pillar as well. Dylan and Sam struggled a while before Sam knocked Dylan into the Pillar and he got electrocuted. Bumblebee then arrived and destroyed the Pillar. The connection to Cybertron was broken, and the half-formed planet fell into pieces. With Cybertron destroyed, Optimus and Sentinel fought. Optimus lost an arm and was about to be killed by Sentinel before Megatron intervened. Fearing of losing his power to Sentinel, Megatron confronted Sentinel. Optimus took the opportunity and he ripped off Megatron's head and spine from his body before killing Sentinel. Sam and Carly were reunited. With Cybertron destroyed, Earth is now Autobots new home.
