The movie started off with Graeme Willy (Simon Pegg) and Clive Gollings (Nick Frost), two English comic book nerds and best friends travelled to America to attend the annual Comic-Con convention. The two then took a road trip in their RV to visit all the major extraterrestrial site. During one of their stop at the Little A'Le"Inn, while they were leaving, Clive accidentally reverses their RV and bumped into a hunters' truck. Later that night, they saw headlights racing up behind them and they thought it was the hunters. They sped off in their RV but eventually, the vehicle caught up with them. As the vehicle got closer, they realized that it is just a car. However, the car suddenly crashed right in front of them.
Graeme and Clive went down to investigate the crash. There they meet an alien named Paul (voiced by Seth Rogen). Paul desperately need their help. So Graeme agreed to give Paul a ride. Later, Lorenzo Zoil (Jason Bateman), a black suited government agent arrived at the crash site and informed his mysterious female superior that he's closing to capture Paul. Zoil then recruited two Local FBI agents, Haggard (Bill Hader) and O'Reilly (Joe Lo Truglio), to aid in his mission, without telling them what their target is.
Graeme, Clive and Paul pull into a RV park run by Ruth Buggs (Kristen Wiig) and her controlling father, Moses (John Carroll Lynch). The trio had a barbeque and Paul told them that ever since he was captured by the government, he had been advising them in many scientific achievements. He also gave Steven Spielberg the idea for E.T. and created the character of Fox Mulder. However, recently he realised that the government had intention to remove his brain for further studies and also to get his ability. In his escape plan, he manage to get help from a friend inside Area 51 and sent a S.O.S. to his home planet, and now his people is on the way to Earth to pick him up. While they were talking, Ruth realised that there were 3 of them and she became suspicious.
The next morning, Ruth went to investigate and Paul revealed himself to Ruth. The trio kidnapped her. Paul then shatters Ruth's faith by sharing his knowledge of the universe with his telepathic ability. Horrified by the truth, Ruth started to sin. Paul later healed her blind eye using his powers. Meanwhile, Zoil, Haggard, and O'Reilly talked to Ruth's father, who claimed that she was abducted by a 'demon'. Haggard found a drawing of Paul that Graeme did, and becomes suspicious of Zoil's motives. Then he accidentally overheard Zoil conversation with his mysterious supervisor over the radio.
When Graeme, Clive and Ruth bumped into the hunters from earlier, Paul had to reveal himself to save them. The hunters were terrified and were left in a shock state. Haggard then showed them the drawing and both the hunters reacted horrifyingly. Whilst stopping in a small town, O'Reilly accidentally encountered Paul in a comic book shop, so the four of them had to flee. When Haggard and O'Reilly confronted Zoil on what they saw, he pulled a gun on them, and ordered them to stop investigating before going after the RV on his own. However, the two FBI agents refused to follow Zoil instruction and tracked him in their vehicle.
Paul then revealed his intention to return to the girl whose dog was crashed by his ship in 1947 and who subsequently saved his life. She is now an old woman, Tara Walton (Blythe Danner) that spent her life being outcast by others for what she said she saw. Haggard, O'Reilly and Zoil came to the house. Upon seeing them, the five of them ran to their RV to escape. Zoil then followed closely behind them with Haggard in front of him. Haggard however drove off the cliff leaving Zoil as the only person chasing after Paul and gang.
When Paul, Graeme, Clive, Ruth and Tara arrive at the site, they set off a signal and wait. Eventually, orange lights showed up over the surrounding trees, and everyone thought that was Paul’s ride. However, it is an army helicopter, with 'the Big Guy' (Sigourney Weaver) on board. She was Zoil's mysterious female superior. As she and army started shooting Paul and friends, Zoil arrived, and it's revealed that he was a friend of Paul. After much shooting, Zoil manage to disarm the men, but he was shot in the shoulder. Tara knocked out 'the Big Guy'. Suddenly, Moses appeared with a shotgun and shot Graeme dead. Paul revived him. 'The Big Guy' regained consciousness but was immediately crushed by the arriving alien ship. Paul invited Tara to go him to live a better life. He then bid farewell to his friends hoping to meet them again one day.
Two years later, Graeme, Clive, and Ruth showed up at the comic convention to promote their new comic book, "Paul".
